Yaws, caused by the bacterium Treponema pallidum subspecies pertenue (TPE), is the target of a current WHO eradication campaign using single-dose mass drug administration (MDA) with azithromycin. Longitudinal monitoring of trial patients showed a resurgence of yaws cases, with dominance of a single molecular type after MDA, and the first known cases of macrolide resistant TPE. Here, we used enriched whole genome sequencing performed directly on DNA extracted from patient swabs taken during trial follow-up to enable phylogenomic reconstruction of strains.
