In this study, we have investigated how three variable 16S rRNA regions (V3, V4 and V5) differ and compare in measuring microbial diversity using several ecological measures (species richness, beta-diversity, phylogenetic diversity, and rank abundance distributions. Furthermore, we compared the Illumina results to Fingerprinting results (ARISA) from the same samples and determined if we could find correlations between species richness and phylogenetic diversity with several environmental gradients. To strengthen our results we have used the same bioinformatic pipeline on data from the Greengenes database.
