We report the draft genome sequence of the Bacillus subtilis Miyagi-4, which is an efficient starter strain for natto (fermented soybean) production. The total length of the assembled genome is approximately 4.08 Mb, with 87 scaffolds and 4,351 coding sequences predicted within the genome.
