ExPEC Genomics

This dataset supports a secondary in silico analysis of <i>Escherichia coli</i> from Zambia focused on extraintestinal virulence. Draft genome assemblies (n=36) were retrieved from public repositories (Shawa et al., 2021) and characterised using the Achtman MLST scheme, virulence gene screening, capsule (K) locus typing, plasmid replicon screening, and prophage detection. Outputs include per-genome MLST calls (with ambiguity flags), virulence presence/absence matrices (including ExPEC- and EAEC-associated markers), plasmid replicon profiles, prophage burden summaries, and prophage-linked virulence hits. The collection is intended to enable transparent reproduction of analyses and facilitate comparative studies of ExPEC-associated virulence architectures and mobilome signals in sub-Saharan Africa.
