Magnusiomyces clavatus is an emerging opportunistic fungal pathogen in immunocompromised patients, but its genome is poorly characterized. We obtained the first chromosomal-level genome assembly using hybrid whole-genome sequencing from clinical isolates. The 17.6 Mb genome includes four nuclear chromosomes, a mitochondrial genome, and 4.065 predicted protein-coding genes. We reconstructed genomic data from 40 additional isolates and identified a novel clade through comparative and phylogenetic analyses. All isolates showed resistance to echinocandins and fluconazole, linked to conserved mutations in FKS1 and a putative cyp51 homologue respectively. This study provides valuable resources on genetic structure, phylogeny and resistance genes in Magnusiomyces clavatus.
