In this study, we conducted a thorough examination of the epigenetic landscape and its impact on agronomic traits in cucumber (Cucumis sativus). Using nanopore resequencing, we successfully generated a high-quality genome assembly for the East Asia type cucumber, which allowed us to investigate its epigenetic regulation. By analyzing the methylome patterns at single base-pair resolution in various tissues, we identified important characteristics, such as high levels of basal methylation, as well as methylome repatterning that contributes to organogenesis and key agronomic traits including phototropism, sex differentiation, and fruit development.
