To disentangle diet, host and microbiome contributions to the host metabolic phenotype in a controlled system, we assembled a synthetic consortium of 18 representative, genome-sequenced human gut microbes, and compared diet response in gnotobiotic mice carrying this defined community against germfree mice. We analyzed gut community adaptations to high-fat versus high-carbohydrate diets with metagenomics and metatranscriptomics sequencing of mouse cecal samples.
