This dataset comprises raw paired-end sequencing reads produced for a study that compares four environmental nucleic acid methodologies: conventional environmental DNA (eDNA), environmental RNA (eRNA), extracellular vesicle-bound DNA (EV-DNA), and extracellular vesicle-bound RNA (EV-RNA) for the detection of fish species through 12S rRNA metabarcoding. Samples comprise controlled aquarium tank studies and three field samples from Xinglinwan Reservoir, Xiamen, Fujian Province, China.Library preparation and high-throughput sequencing were conducted by MAGIGENE (Guangdong Magigene Technology Co., Ltd., Shenzhen, China). The hypervariable region of 12S rRNA was amplified utilizing the forward primer GTYGGTAAAWCTCGTGCCAGC and the reverse primer CATAGTGGGGTATCTAATCCYAGTTTG. Sequencing was performed on the Illumina NovaSeq 6000 platform utilizing paired-end 250 bp (PE250) mode. Raw reads underwent preprocessing to eliminate barcode sequences while preserving primer sequences, with forward and reverse reads provided as distinct R1 and R2 FASTQ files for each sample.
