Gnotobiotic mice harboring the altered Schaedler flora were colonized with the human pathobiont Escherichia coli LF82. Mice were paired for breeding, and bred for multiple generations. After each generation, LF82 was isolated from colon contents of mice using MacConkey agar containing lactose. Isolates after each generation were chosen for whole genome sequencing on the Illumina MiSeq platform. SNP and INDELs for each isolate were identified .
