Cysteiniphilum species are member of the family Fastidiosibacteraceae. Cells are Gram-stain-negative, rod-shaped, non-motile and aerobic. In this study, we present a complete genome sequence of novel Cysteiniphilum species isolated from coastal seawater in Osaka prefecture, Japan. This strain was initially identified using a MALDI-Biotyper, following the manufacturer's instructions (Bruker Japan). The identity of the strain was confirmed by determining the sequences of the 16S rRNA gene. The whole genome sequence of this strain was determined. The sequencing was performed through a combination of long-read sequencing by nanopore (Oxford Nanopore Technologies, Tokyo, Japan) and short-read sequencing by DNBSEQ (MGITech Co., Ltd., Shenzhen, China).
