as two of the top fourth largest cotton-growing and export countries, China and Pakistan, the special climatic conditions and distinct breeding effort in them leave an open question as to whether the local cultivars are different or similar in terms of comparative population genomic and the mechanisms by which cotton genetically bred in these two countries. In present study, we resequenced 233 upland cotton accessions from Pakistan to illuminate genetic signatures between Chinese and Pakistan accessions that make effect in different upland cotton cultivars and investigate particular mechanisms of genetic improvement. Our results shed substantial light on the mechanisms of cotton genetic improvement and their relationship between Chinese and Pakistan accessions, lay a foundation for their cotton breeding progress in practice and will facilitate future breeding of upland cotton through genomic selection for further development of the cotton industry in both countries.
