In mice and humans, an immature CD4-CD8- double negative (DN) thymocyte subset expresses early, mature αβTCR. These early αβTCR+ DN (EADN) cells are susceptible to leukemogenesis in both species. Using the OT-1 TCR transgenic system to model EADN-stage αβ TCR expression, we found that EADN cells show coreceptor-independent reactivity to MHC, and their TCR:MHC dependent signals can drive T-ALL transformation. We generated gene expression data from OT-1 leukemic cells and assessed their developmental stage by comparing to wild-type thymocyte subsets. CD4-CD8- OT-1 TCR+ leukemic cells (Tot-1si cells) were adapted to in vitro culture from the leukemic spleen of a T-ALL tumor bearing OT-1 mouse. Total RNA was extracted from cultured cells and gene expression profiling was done using Affymetrix Mouse Gene 1.0 ST Array. Tot-1si microarray data were analyzed with data of 30 wild-type thymocyte subsets from ImmGen (GSE15907). All raw datasets were preprocessed together for background correction and RMA normalization.
