Chrysanthemum (Chrysanthemum morifolium Ramat.) is worldwide the second most important ornamental plant according to socioeconomic importance. However, it is threatened by the necrotrophic fungal pathogen A. tenuissima (Alternaria tenuissima (Fr.) Wiltsh.) causing black spot disease which is considered to be one of the most lethal diseases of chrysanthemum. The disease can be managed by fungicide application, grafting, transgenic or traditional hybridization. However, little information is available on the molecular mechanism involved in the chrysanthemum resistance to A. tenuissima. To gain insight into the molecular mechanisms underlying the defense response and to provide additional information for molecular research and breeding, the RNA-Seq based on the Illumina HiSeqTM 2000 platform was applied to analyze the gene expression profiling of chrysanthemum 'Zaoyihong' plant following inoculation with A. tenuissima.
