Using a modified iteration of a circular chromosome conformation capture to map the location of viral genomes (V3Cseq), we show that the Adeno-Associated Virus genome localizes spatially with cellular sites of DNA damage during treatment with DDR inhibitors or in the presence of a mutated KLF4 binding site within the wtAAV2 genome. Overall design: Identification of the cellular interaction site of Adeno-Associated Virus, and the localization of the resultant DNA damage response. Independent replicates of chromosome conformation capture (designated as V3C in the file name) have been performed. For each time-point or treatment, at least two independent replicates of the indicated assays have been performed.
