In zebrafish, gut microbiota play key roles in growth and development, especially of intestines and immunity from larval to juvenile life stages.The germ-free (GF) fish models were powerful tools to discover the functions of intestinal microbiota and special bacterial strains. However, rare studies have revealed that how the effects produced in vivo. Thus, this study firstly generated and identified the different models of conventionally raised (CR) and GF fish and then revealed the changed basic developmental indexes and the transcriptomic profile and gut microbiota, discovered the different expression genes (DEGs) and dominant genera, with the major impacted pathways including the immune and cell regulation. Compared with the composition of gut microbiota, the DEGs and changed genera were selected to explore the correlation to the key developmental indexes which will be significant for the comprehensively understanding of the roles of bacteria in host health.
