Here, we report the resequencing and analysis of a representative collection of 367 diploid wild and landrace accessions. We identified 170 putative domestication sweeps and detected selection signals on QTLs of tuber yield as well as genes of starch biosynthesis. We discovered a transcription factor likely involved in the reduction of anti-nutritional steroidal glycoalkaloid (SGA) in tuber flesh. Population differentiation analysis showed that a gene contributed to the divergence of tuber maturity between landrace group stenotomum and phureja. Genome similarity and group-specific SNPs indicated that stenotomum is the major genetic architect of tetraploid potato genome. We also characterized the landscape of genome-wide introgression in both diploid landrace and tetraploid cultigens. The genomic history of potato evolution and domestication unraveled here lay solid foundation for future genomics-enabled breeding.
