The Western Channel Observatory is a long-term oceanographic time series and marine biodiversity reference site in the Western English Channel. A wide-range of physical, chemical and biological measurements taken weekly at station L4, and this also includes a 0.2 um sterivex filter (~2.5 L surface water) for molecular analyses. Nucleic acid is extracted from sterivex filters using a Qiagen AllPrep DNA/RNA kit, following the instructions of the manufacture. Both the 16S and 18S rRNA genes were sequenced using the Earthmicrobiome V4 and V9 PCR primes, respectively. Sequencing was performed on the MiSeq Personal Sequencer (Illumina, San Diego, CA, USA) using the V2 500 reagent kit by commercial contract (NU-OMICS, Northumbria, UK). These data may be copied, published, distributed, transmitted and adapted to be exploited commercially and non-commercially, with acknowledgment of Plymouth Marine Laboratory (PML) as the data originator, in line with version 3 of the UK Open Government Licence (OGL) (https://www.nationalarchives.gov.uk/doc/open-government-licence/version/3/).
