This study investigates how the timing of application of the biocontrol agent Bacillus amyloliquefaciens F11 shapes the rhizosphere microbiome to suppress tobacco bacterial wilt caused by Ralstonia solanacearum. We collected rhizosphere soil samples from healthy plants, diseased plants, and plants treated with F11 at different timings (prophylactic and therapeutic). Using 16S rRNA gene amplicon sequencing, we characterized the microbial community structure and identified key taxa associated with disease suppression. Our data reveal that early therapeutic application of F11 effectively restructures the rhizosphere microbiome, enriching beneficial genera such as Stenotrophomonas and Rhizobium while suppressing pathogenic taxa. This dataset provides insights into the microbial mechanisms behind effective biocontrol and serves as a resource for developing microbiome-based management strategies for soil-borne diseases.
