Spinibarbus caldwelli, an economic freshwater species within the Cyprinidae family's Spinibarbus genus, is abundant in the mid-section of the Yangtze River and its contiguous lakes in China. Boasting moderate economic worth and promising development potential, this fish has nonetheless been hindered by a paucity of genomic resources, which has constrained our understanding of its genetic architecture, phylogenetic status, and adaptive evolutionary landscape. In this study, we successfully constructed a chromosome-level reference genome for S. caldwelli by merging PacBio HiFi long-reads, Illumina short-reads, and Hi-C sequencing data. The genome spans 1.77 Gb, with a contig N50 of 24.27 Mb. Through the utilization of Hi-C sequencing, 99.14% of the assembled contigs were mapped onto 50 chromosomes, with the scaffold N50 reaching 35.29 Mb. The assembled genome encompasses 49.41% repetitive sequences and contains 51,505 predicted genes, of which 90.83% have been functionally annotated. This genome serves as a genetic foundation for Spinibarbus caldwelli, facilitating the exploration of Cyprinid phylogeny and evolutionary history, as well as the artificial breeding, genetic improvement, and conservation in S. caldwelli.
