Due to its wide geographic distribution, barley is an attractive model for a systematic examination of the breeding potential of cytoplasmic genes. Since in grasses chloroplast and mitochondrial genomes are strictly co-inherited by the mother and hence absolutely linked, chloroplast genome (plastome) variation can serve as maker for cytoplasmic divergence. In a pilot analysis, involving SHAPE phase I re-sequencing data of 30 randomly chosen wild and cultivated barley genotypes, respectively, we found a notable genetic variation in the cytoplasm of wild barley. SHAPE-P2 will be used to uncover plasmotype diversity on the basis of resequencing data from >1000 cultivated and ~100 wild barley genomes.
