Viruses are important component in the environment, contributing to the mortality, diversity and biogeochemical cycling of microbial communities. Groundwater is ecologically and economically important resource as it is the largest global freshwater reserve, but the diversity of groundwater virus and its host-connection remain largely unexplored. By a combination of long reads (Nanopore) and short reads (Illumina) methods in large volume groundwater chemical flocculation, we identified 3667 viral contigs from our groundwater metagenome and virome samples. Only 108 of them could be clustered into known virus in published data, and most of them are podoviridae, myoviridae and siphoviridae. With Hi-C, CRISPR and Blastn, we predicted 591 viruses to their host, and find there are carbon fixation, sulfur and nitrogen auxiliary metabolism genes shared by virus-host links, especially in host predicted to be alphaproteobacterial, betaproteobacteria and gammaproteobacteria. We also compared the virus in different habitat, and find virus in our study resemble more like virus in other groundwater, rather than virus in waste water treatment plant or marine. Our findings expand the current knowledge about virus and provide reference for comprehensive understanding of virus in groundwater.
