The sea urchin Heliocidaris crassispina is commonly found in the coastal East Asia and is a key grazer in the intertidal region. This species is also commercially harvested and cultured. Despite its ecological and economic importance, a genome assembly for this urchin species is yet available. Here, we reported the first genome assembly of H. crassispina using PacBio long-reads and transcriptome assembly using Illumina short reads. The assembled genome resulted in a total length of 709 Mb and an N50 of 2.3 Mb, while the transcriptome has a BUSCO completeness score of 96.9%. The genome and transcriptome assembly reported here would serve as an important tool for genomic research in echinoderm, inform aquaculture practice, as well as human impacts on key marine species.
