MinKNOW instrument records for low-input nanopore sequencing with depletion-mode adaptive sampling (seven runs, BioProject PRJNA1513130)
收藏资源简介:
Per-read instrument records for the seven Oxford Nanopore MinION runs of McKaig, Sailor and Carr, Sub-Picogram Biosignature Detection Using Nanopore Adaptive Sampling and Sequencing. Each run sequenced a sub-nanogram ZymoBIOMICS sample (D6311 or D6321) with about 1,000 ng of lambda genomic DNA as carrier, under depletion-mode adaptive sampling against lambda. The reads themselves, with human sequence masked, are in the NCBI Sequence Read Archive under BioProject PRJNA1513130. For each run (one folder per replicate) the record holds the Dorado sequencing summary (sup basecalling), the MinKNOW adaptive-sampling decision and timing logs, and the pore-activity log. No file contains sequence. Rows are restricted to the deposited reads and are otherwise byte-identical to the instrument output; two summary columns (a local file path, and a barcode field that is 'unclassified' throughout) are removed, and line endings are normalised. Together with the reads, these records support the adaptive-sampling analyses of the paper: which reads were rejected and when, why some carrier reads escaped rejection, decision timing, recapture, and the time course of each run. The analysis that reads them is make carriermodel in the low-input-nanopore repository (doi:10.5281/zenodo.21959294); see docs/carrier-model.md there. MANIFEST.tsv gives bytes, rows, MD5 and SHA-256 for every file, with each run's flow cell, MinKNOW version and SRA run accession; the same manifest is committed in the repository as assets/instrument_files.tsv.
