This dataset represents the raw sequence reads of first comprehensive assessment of estuarine fish biodiversity in the Selangor River using environmental DNA (eDNA) metabarcoding methods. Within this dataset contains two separate sequences runs: (1) the 2021 sequencing run denoted by "MF" in the file name, (2) the 2025 sequencing run denoted by "ML" in the file name. The field negative control was only sequenced once in 2021.For fish diversity a region of the 12S rDNA was targeted and amplified using the 12S MiFish universal primers. A total of 69 unique fish species across 35 families and 21 orders were identified, revealing significant differences in species richness and community composition across different sampling zones and points.<br>The study highlights the effectiveness of eDNA metabarcoding for mangrove biodiversity monitoring, offering valuable baseline data for conservation efforts in Malaysia. Our data highlighted patterns of fish community assemblage in the mangrove estuaries that were influenced by salinity, water temperature, specific conductance, and total dissolved solids. Moreover, our comparison with a concurrent fish survey highlighted the effectiveness of eDNA metabarcoding in providing comparable or better estimates of biodiversity. Although eDNA metabarcoding detected thrice as many species as compared to conventional catch, the methods are complementary, as each contributed unique detections with some overlap.
