Castanet pipeline validation study

Our pipeline, Castanet, is an application specifically designed for multipathogen genomic analysis on target enrichment sequencing data. To validate our pipeline, we used three datasets: (a) an in-house experimental dataset; (b.1) a bespoke generated synthetic dataset; (b.2) public datasets. This repository houses datasets a and b.1. Dataset a was generated using a modified Twist protocol and was sequenced on an Illumina MiSeq, all work for which was conducted by the study authors. Samples sequenced included a quantified viral multiplex control and pooled plasma samples from healthy (screened) blood donors, in the United Kingdom (n.b. all human reads have been depleted to comply with ethical requirements). Dataset b.1 was generated using DWGSIM and included generating reads based on reference sequences for Marburg virus and hepatitis C virus.
