The goal of this experiment was to analyse transcriptomic changes upon acidic pH-stress in different S. aureus strains, including a high persister clincal isolate CI-1149. In addition we aimed to identify differentally regulated pathways that can be linked to an increased persister phenotype as seen in our clinical strain. S. aureus strains USA300_JE2, Cowan I and our clinical isolate CI-1149 were grown in DMEM pH 5.5 and pH 7.4 for three days. RNA transcripts were extracted in biological triplicates for each strain and condition. Samples were sequenced in Illumina NextSeq 500 system using 75 bp.
