Phellinus noxius is a basidiomycete wood decomposing fungus responsible for the brown root rot disease of more than 200 host plants. It has been listed in the Global Invasive Species Database due to its pantropic distribution and wide host range that damages several economically important crops, such as mahogany, rubber, cocoa and orchard trees. Its mycelium remains viable in the soil for more than ten years after host plant dies, making it problematic for plantations to be replanted for years. Despite its environmental and economic importance, there is no available genomic information because past research effort focused on characterizing life history traits and genetic structure using only a few markers. We produced a reference genome of P. noxius and resequenced multiple isolates collected from 2004 to 2014 in Taiwan and Japan, as well as the transcriptome of different life stages of the fungus. We also sequenced genomes of three other members in the Hymenochaetales order, including Phellinus lamaensis, Phellinus weirii and Phellinus pini.
