Cotton (Gossypium L.) plays a vital role in the global economy, particularly through the significant Upland cotton species, G. hirsutum. This study unveils a breakthrough in cotton genomics with the gapless assembly of the G. hirsutum genome, featuring the elite variety Zhongmian 113 (ZM113). Leveraging advanced sequencing technologies, including PacBio HiFi, ONT ultralong-read sequencing and Hi-C technologies, our assembly, G. hirsutum ZM113 CRI_v1.0, surpasses previous genomes in continuity and completeness, revealing 26 centromeric, 46 telomeric, 5S rDNA clusters, and nucleolar organizer regions (NORs) containing 45S rDNA.
