Understanding the regulatory mechanisms involved in primate organogenesis is a significant challenge in developmental biology. To address this issue, we developed a single-cell gene regulatory atlas that spans the period from early to late organogenesis (from embryonic day (E) 30 to E70) in cynomolgus monkeys (Macaca fascicularis). This atlas was developed by integrating single-nucleus RNA sequencing (scRNA-seq) with single-nucleus ATAC sequencing (scATAC-seq) analyses. Our comprehensive developmental cell atlas encompasses crucial stages of development, starting from early organogenesis (Carnegie Stages 14 (E30), 19-20 (E40), and 22-23 (E46)) through early fetal development (post-conceptional week 10, E70). Collectively, our datasets serve as a foundational resource for understanding the regulatory basis of primate organogenesis and the origins of congenital diseases.
