This study investigates the transcriptional response of the mesopelagic copepod Eucalanus hyalinus to oxygen limitation in the Benguela upwelling system. RNA-seq libraries were generated from individuals exposed to normoxic and hypoxic conditions to identify genes and pathways involved in hypoxia tolerance, developmental arrest, and extracellular matrix remodeling. The assembled and annotated transcriptome was used to detect differentially expressed genes, characterize enriched metabolic and signaling pathways, and compare hypoxia-responsive gene families across calanoid copepod lineages. These data provide a genomic foundation for understanding the molecular mechanisms that underlie physiological adaptation to oxygen minimum zones in marine zooplankton
