The Replication data for "Essential oil supplementation in milk replacers: short- and long-term impacts on feed efficiency, the faecal microbiota and the plasma metabolome in dairy calves" dataset contains 64 compressed fastq format files, representing the forward and reverse reads of 32 fecal samples belonging to the MILKQUA project that were sequenced in the V3-V4 regione of the 16S rRNA gene. Feces samples (rectal grab samples) were collected before the morning meal and stored at –80°C, aiming to study the microbial population present on the feces of calves fed with Milk replacers supplemented with essential oils. Guidelines to file naming: Samples were identified with a number ranging from 45 to 76, followed by the letter R plus number 1 or 2 to identify forward or reverse reads, plus the time point of collection of the sample and the belonging to the Control or EO group respectively. The samples were collected at 45 days old in the calves, and at 3 months old, and samples were paired end sequenced, which produced forward and reverse reads, which were identified with R1 and R2 respectively. Example: 45_R2_45daysold_EO.fastq.gz is sample 45 belonging to EO group, collected at 45 days old, and this file is the reverse read. All files are in fastq format (.fastq) and compressed (.gz). At the bottom of the reads files there is also the unfiltered and raw OTU table obtained using Qiime1.9 with database Silva 132.
