Cercopithifilaria johnstoni is a filarial nematode that is transmitted by hard ticks (Ixodidae) to infect a broad range of native Australian murid and marsupial hosts. We generated Illumina MiSeq whole genome sequencing data from a single adult female parasite collected from the Australian bush rat Rattus fuscipes with the aim to generate a draft genome assembly of C. johnstoni. These data represent the first genomics data from the Cercopithifilaria genus, and will be useful for comparative analyses particularly with other filarial pathogens. This data is part of a pre-publication release.
