Diversity of microscopic eukaryotes in different habitats is one of the key aspects in understanding ecosystems. Here, we show that sequencing of mock and negative PCR controls conjointly with environmental samples helps to identify spurious and unexpected OTUs and results in a more reliable number and identity of OTUs in environmental samples.
