To unveil the rat lung microbiota for advancing human microbiome research and its translation. Six wild-type Sprague Dawley (SD) rat lung, heart, and thymus tissues, including 3 females and 3 males, were investigated by RNA-seq. Sequencing data were mapped to the rat reference genome (Rnor6.0) with STAR (v2.7.9a) aligner. Unmapped RNA-seq data was subjected to microbial taxonomic classification by Kraken (v2.0.8-beta). Uniquely mapped reads were counted using HTSeq (v0.13.5). Pasteurellales and Burkholderiales were among the most abundant taxa in healthy lungs. No significant species-level alpha and beta diversity were found between female and male rats. More in-depth integration with other datasets helped identify a number of interesting microbial targets for future investigations.
