To investigate dynamic change of the respiratory, nasal and gut microbiota of Covid-19 patients. Longitudinal sampling of 146 samples from 9 children infected with SARS-CoV-2 and 14 health children during the hospitalization at Children Hospital of Fudan University and regularly clinic visits of these children. The types of enrolled specimens include nasal swabs, throat swabs and feces. Bacterial DNA was extracted from the swabs using a QIAamp DNA Microbiome Kit (QIAGEN, Dusseldorf, Germany) according to the manufacturer instructions. The V4 hypervariable region (515-806 nt) of the 16S rRNA gene was amplified universal bacterial primers. Purified amplicons were paired-end sequenced (2x250) using Illumina P250 sequencer. To make it easier to split the data according to samples from all libraries, forward reads and reverse reads were merged using 'fastq_mergepairs' command in usearch(v11)
