Quality-controlled metagenomic sequence data were collected from multiple sampling sites in the South China Sea, regions impacted by the Kuroshio Current, and areas in the Western Pacific Ocean. Samples were obtained at varying depths, ranging from 0 to 1000 meters, across the epipelagic and mesopelagic zones. The sequence data were generated using the NovaSeq 6000 platform with PE150 sequencing.
