"v1" files correspond to the BioRxiv version released on October 04, 2025 (https://doi.org/10.1101/2025.10.03.680260) the "v1" tree has 45 species.

"v2" files correspond to the BioRxiv version released on April, 2026 (https://doi.org/10.1101/2025.10.03.680260) the v2 tree has 49 species. Contigs and proteomes of "v2" folders contain only 4 species that have been added to "v2": others are readily available in "v1" folders (proteomes of the same species used in "v1" and "v2" are identical)
