In this study, we used long-read sequencing and Hi-C technology to obtain high-quality reference genomes of two lines of super rice Y900 parents (R900 and Y58S) by de novo assembly. Subsequently, a series of genome-wide variants in both parents were identified, especially large-scale structural variants, and the variants at some cloned functional loci and their effects were verified. Multi-tissue transcriptome analysis revealed that additive and dominant effects were the main genetic effects constituting heterosis in Y900, and the role of allele-specific expression (ASE) in the formation of heterosis was also explored.
