A comparison of expression changes between AEP RNAi and U87 control cell lines Total RNA was isolated from 3 control and 3 AEP RNAi U87 cell lines. RNA samples were prepared, amplified, Cy3 labeled, and hybridized onto Agilent SurePrint G3 platform in 8x60K format human gene expression microarrays (Agilent-072363, Agilent Technologies, Santa Clara, CA), following Agilent standard procedures and instructions. After array scanning and feature extraction (Feature Extraction software, Agilent Technologies), the raw signal data were processed, log transformed and quantile normalized (limma package).
