Whole genome duplication (WGD) is an evolutionary event resulting in a redundancy of genetic material. Earlier we uncovered the hidden polyploid origin of free-living flatworms of the genus Macrostomum. M. lignano, M. janickei, and M. mirumnovem passed through a recent WGD event followed by chromosomes fusions and further intensive chromosomal rearrangements. High karyotype instability associated with the variable copy number of the largest chromosomes was revealed in the inbred line of M. lignano, DV1. We established two sublines, DV1_8 and DV1_10, differed only in a copy number of the large chromosome, which corresponds to the entire haploid ancestral genome. Using a comparative analysis of WGS data obtained for these sublines, we aimed to divide the genome assembly into sequences of small and large chromosomes and study the early events of rediploidization of the M. lignano genome.
