Additionally, the archive contains a scripts.txt file that includes all custom Bash scripts used for: rRNA gene detection and quantification using Barrnap Genome quality assessment using CheckM Gene-by-gene schema creation, allele calling, and cgMLST extraction using chewBBACA GFF merging and wide-format transformation for summarizing rRNA copy number per genome These materials are provided to ensure reproducibility of the analyses and to support further investigations into antimicrobial resistance in Spirochaetales.
