Dataset for "Distant fires co-determine gross primary productivity in the Amazon rainforest"

This repository contains the code used for the analyses in the paper "Distant fires co-determine gross primary productivity in the Amazon rainforest". The repository is organized as follows: "00_prepare_data_from_GEE" contains the geotiff files extracted from Google Earth Engine (GEE); subfolder "DATA". These files contain long-term averaged (climato) and monthly averaged data. The script "s01_prepare_data_SHAPmodel_monthly.m" reads the geotiff files, organizes the data, and exports the data in the subfolder "results". "01_SHAP_modelling" contains a Jupyter notebook that trains the random forest models and calculates the SHAP values. The script "s03_plot_maps_shapValues.m" plots the SHAP values for phosphorus (P) deposition. "02_BCvalidation" contains the script "BCdepo_validation.m", which compares black carbon deposition (MERRA-2) with AOD from the AERONET network. AOD data has to be downloaded from the official website and placed in the subfolder "AOD_Level20_Monthly_V3\AOD\AOD20\MONTHLY". "03_HYSPLIT_R2" contains the R code for the HYSPLIT analysis; script "HYSPLIT_final_forward.r". The script generates forward trajectories for randomly selected burned pixels from MCD64A1 ("random_points_dates_Amazon_Africa_2001-2020_v1-1.csv"). The individual trajectories are included in the subfolder "temporal_files". The script "s01_read_temporal_files.m" merges the trajectories in a single file and the script "s02_create_Trajectory_count_age_maps.m" creates the buffer around the trajectory line and generates the frequency and age trajectory maps. "04_Pdeposition_analysis" contains the resized P deposition datasets and frequency and age trajectory maps (subfolder "DATA"). The script "s01_Pdepo_quantification.m" converts black carbon deposition into P deposition, averages the four P deposition datasets, and generates panels for Fig. 2. "05_BP_P_sensitivity" contains the calculations for the biomass production sensitivity to soil P uptake. "fig10_reinchert2023" contains the raw estimation of P uptake from Fig. 10 in Reichert et al 2023. "06_Extended_data_figures" contains the script "s03_plot_gradient", which plots the black carbon, SIF, and NIRv gradient across the Amazon rainforest. "auxiliary_functions" contains auxiliary matlab functions.
