To study the regulatory mechanism of specific genes in the root growth process of alfalfa, samples were taken from the above ground parts and underground parts. Transcriptome sequencing analysis was functioned. And the research results suggested that by screening transcriptome data between the two, a total of 15298 differentially expressed genes were obtained, including 5095 up-regulated genes and 10163 down-regulated genes. Compared to the GO database, the results showed that biological process functional enrichment includes transcriptional regulation, carbohydrate metabolism, cellular processes, and metabolic processes. Molecular functional enrichment occurs in processes such as metal ion binding, hydrolase activity, and oxidoreductase activity. Cell composition is mainly concentrated in processes such as chloroplast synthesis, chloroplast matrix, and chloroplast membrane. Comparison with KEGG database for metabolic pathway enrichment analysis showed that differentially expressed genes mainly participate in metabolic pathways such as cellular processes, genetic information responses, metabolic processes, environmental information responses, and biological systems. By combining functional and metabolic pathway analysis, six candidate genes with significant comparative differences were screened, and their transcriptional level changes were detected by real-time quantitative PCR. The results showed that the validated expression trend was basically consistent with the transcriptome sequencing data.
