With the schistosomiasis control implemented over half of century in China, the prevalence of S. japonicum decreased dramatically and the ecological habitats of parasite changed much too. The genetic variation and evolutionary process still remains uncertain and complicates the disease control and elimination. Here, we sequenced S. japonicum genomes of 9 isolates , trying to merge with other published S. japonicum genomes, build a more robust and convincing pipelines to find out genomic wide genetic informations, clarify the phylogenetic relationship among populations in China, and reveal SNPs-containing genes associated with causes of genetic diversity, adaptation to selection pressure, environmental habitats and artificial interventions. These informations would be helpful to further population genetics, disease control and final elimination.
