This study investigates the genetic basis of stature variation in winter rye (Secale cereale), using near-isogenic lines (NILs) with contrasting phenotypes: tall and dwarf. To explore the molecular mechanisms underlying these differences, RNA-seq analysis was performed on leave tissues collected from tall and dwarf NILs at shooting stage.The RNA-seq analysis identified differentially expressed genes (DEGs) associated with the dwarf phenotype, providing insights into pathways related to plant height regulation. Variant calling analysis revealed genetic variations linked to plant height. Co-expression network analysis further highlighted key candidate genes potentially involved in dwarfism and stature regulation in rye.This dataset offers a valuable resource for understanding the genetic and molecular basis of dwarfism in rye. The RNA-seq data is expected to support future studies on plant height regulation and breeding programs aimed at improving lodging resistance and crop yield.
