Nelumbo nucifera Gaertn. and Nelumbo lutea Pear. are two self-incompatible species with obvious external morphologies differences based on petal colors. To understand the genome-wide cis- and trans- regulatory divergences between red petal lotus Nelumbo nucifera Gaertn. and yellow petal lotus Nelumbo lutea Pear., maternal line with Asian lotus (Nn), paternal line with American lotus (NL), and their two F1 lotus hybrids (F1-H16 and F1-H8) were used in this study.
