We performed single-cell RNA sequencing (scRNA-seq) and T cell receptor sequencing (scTCR-seq) using the 10x Genomics platform to characterize brain-infiltrating CD8+ T cells and their interactions with brain immune cells in the App^NL-G-F Alzheimer’s disease mouse model, with or without CD8⁺ T cell–specific deletion of Nr4a. This dataset provides comprehensive transcriptional profiles of brain immune cells and insights into CD8+ T cell clonal expansion in the context of amyloid pathology. CD45+ immune cells were isolated from the brains of sex-matched 8-month-old AppNL-G-F control mice (AppNL-G-F; Cd8a-WT; Nr4a^flox_flox) and CD8+ T cell-specific Nr4a-deficient mice (AppNL-G-F; Cd8a-Cre; Nr4a^flox/flox) (n = 5 per genotype) using fluorescence-activated cell sorting (FACS) technique.
