Development of chronic Pseudomonas aeruginosa infections is controlled in part by the global regulators RsmA and RsmF, both members of the CsrA family of RNA-binding proteins. Little is known about the RsmF regulon or its role in virulence. In this study we performed systematic evolution of ligands by exponential enrichment (SELEX) to determine the preferred RNA sequences and structures for RsmA and RsmF. We report that high affinity binding by RsmF is optimal when target RNAs possess two binding sites. This information will facilitate the development of algorithms to predict RsmF targets, an important gap that must be filled to better understand the role of RsmF in chronic infections.
