This BioProject contains paired-end shotgun metagenomic sequencing and paired-end amplicon sequencing (bacterial 16S rRNA gene and fungal ITS) from paddy soils under long-term fertilization regimes (CK, CF, RF, LM and HM). The dataset was generated to investigate how distinct fertilization practices shape total and high-risk antibiotic resistance genes (ARGs), mobile genetic elements (MGEs), and bacterial and fungal community structure. Sample identifiers are coded as H- (shotgun metagenome), B- (bacterial 16S amplicon), and unprefixed IDs (fungal ITS amplicon) for the same plot replicates (CK1-HM5). For each library, paired-end reads are provided as R1 and R2 files.
