Citrus hongheensis is an evergreen tree that belongs to the angiosperm family rutaceae. It is a rare citrus germplasm resource unique to Yunna, which is only distributed sporadically in Yuanjiang and the south bank of Honghe. In this study, by using PacBio long reads, Illumina short reads, and Hi-C sequencing data, we assembled the genome of C hongheensis, which was approximately 363.65 Mb in size with a contig N50 of 3.23 Mb. Of the total assembled sequences, 96.87% were anchored to 9 pseudochromosomes with a scaffold N50 of 38.14 Mb. A total of 27581 protein-coding genes were predicted in the C hongheensis genome, and 165 Mb of repetitive elements occupying 45.84% of the genome were identified. The BUSCO analysis yielded a completeness score of 96.5%. The assembled high quality genome of C hongheensis will be a valuable reference for the study of conservation, evolution and molecular breeding in this species.
